What you're after is a program called RunPro which was released
as shareware several years back. Unfortunately, the publicly
available version lacks the ability to save to disk! (This feature
is available once you had paid the shareware fee.)
Even worse, the author left the IIgs scene a few years back and
when I asked if he would release it as freeware (or release the
source code) he said he thought he lost everything in a hard drive
crash.
To address your need to run programs on 5.25 disks I think what
really is needed is a disk image mounter program which would allow
you to mount 5.25 images on your desktop as if they were real drives.
I certainly would be in favor of such a product!
