A guess is that, when you removed the SYSTEM folder and other GS/OS
S7, D1, you left a file named "ProDOS" intact. This "ProDOS" is
a special System file which, mainly, does some basic checks and then
starts START.GS.OS. It is not 'regular' ProDOS 8. GS/OS systems put
and name it "P8".
If you want to boot System 6, it is best to install it to S7, D1. If
you'd like to separate out non-GS/OS stuff, you can put it on the S7, D2
partition.
