Probably. If you boot GS/OS, you are much more likely to have timer
interrupts running in the background, e.g. for AppleTalk, screen
blankers and other system add-ons.
These will be interfering with the timing for code generating sound or
music by toggling the speaker (i.e. all DOS 3.3 programs). This will
be much more noticeable on an unaccelerated IIgs.
Booting directly into ProDOS-8 will probably avoid most of the added
overhead.
