Correct. It isn't really a bug, more a side effect of a new feature
in Finder 6.0.1.
When you close a window, Finder 6.0.1 automatically selects the icon
of the parent object (i.e. folder icon or disk icon). If there were
any other icons selected, they will be deselected.
If you select two disk icons and tell Finder to eject them, and both
of them have open windows, then Finder closes all the windows for the
first disk, and highlights its icon (deselecting the other disk).
That disk is then ejected, but the other one is left behind.
I'm not sure if the windows for the second disk are closed.
If windows are open for one disk, the behaviour is less predictable.
There are two possible cases:
(a) The disk with no open windows will be ejected, then the other
disk's windows will be closed and the disk will be ejected.
(b) The disk with open windows will have its windows closed and will
be ejected. The other disk will be left behind.
This may depend on the order of the icons in Finder's internal data
structures, or on the order in which the icons were selected.
