The Finder updates its list of windows opened automatically on
launching a program, not just by control-closing windows.
Control-closing a window will update the arrangement of the
window (useful with 601's view by small icon and option-'clean up by
name'), not whether the window will be opened next time.
If you want to provide a fairly easy way of restoring things, then
either don't control-open things from windows, or leave a few icons on
the desktop (I have AWGS, GSHK, GNO's Kern, and DreamGrafix), then
muck around with windows as you like it, and contol-open an app from
the desktop.
