I have used disk2fdi to read Apple floppies with both 360k and 1.2mb 
5.25" drives and my 360k drive showed many false "bad sectors".  The 
1.2mb drive works flawlessly.  It actually reads the Apple disks better 
than my Apple IIe (occasionally correctly reading data that the my Apple 
drives have trouble with).

Also, Disk2fdi will *not* normally read copy protected disks unless you 
are creating an fdi. When creating an fdi (formatted disk image) 
disk2fdi will read just about anything.  The trouble with the fdi is 
there are no Apple emulators that support them so I'm guessing you 
aren't doing that.
