Perhaps you should go into the control panel <open apple><ctrl><esc> and set the boot slot to 5. This will force it to boot the 3.5 first.
If the system is actually reading the 'boot' drive, check the drives daisy chain setup. Like the IIc, it should be 3.5...5.25 last. Also, it likes dumb 3.5 drives better than unidisk 3.5. Finally, make sure the drive head is clean and the drive is operating properly.

You can run a limited 6.0.1 from 3.5" floppy. How you configure this will depend on your needs. The Focus HD is a really nice deal if they are still available. Then you have the option of both P8 partitions and an HFS partition which works great for storing the archives of II software.
