I'd say yank the Transwarp and make sure the fingers (contacts) are clean
on the card, replace and make sure the card seats firmly. The most likely
problem is that the Control Panel needs to set to "YOUR CARD" whatever slot
the Transwarp is in. With no battery, it changed back to the default
setting of whatever slot the Transwarp is in and the GS doesn't see the
card. 

And there is no software, the control panel installs itself when you insert
the card. Also make sure the CPU replacement chip is seated correctly as
well.
