The read amplifier is getting out of tune when it warms up.
Check the MC3470 and the LM346 and re-align the drive's gain and offset.
If this doesn't help, check the electrolytic capacitors on the drive
pcb.

Instructions how to align Disk II style FDCs can be found in the net, I
don't have them at hand here.
