I hooked the drives up according to your post, and I found control panel
(progress for me), but I have no clue what you mean with s6, d1 (I'm
thinking s6 means slot6, it this correct?). Where in control panel do I set
this?

A couple things to check:
I think (please don't flame me if I am wrong) that the flopy drives must
be
daisy chained with the 3.5 appearing first in the chain.
Also, in the GS setup (control-apple-esc on boot) check to make sure the
s6,d1
is set to be a drive in the boot scan.
