A couple things to check:
I think (please don't flame me if I am wrong) that the flopy drives must be
daisy chained with the 3.5 appearing first in the chain.
Also, in the GS setup (control-apple-esc on boot) check to make sure the s6,d1
is set to be a drive in the boot scan.
