Not directly, but I'm almost certain that I know what the problem will
be.

Have you tried disabling DMA on the SCSI card (switch 1, if I remember
right)? The TransWarp (along with every other Apple IIe accelerator)
does not support DMA devices.
You therefore have two options:
1. Fast CPU and slow disk I/O (TransWarp enabled, DMA on SCSI card
disabled).
2. Slow CPU and fast disk I/O (TransWarp disabled, DMA on SCSI card
enabled).
I'd suggest the former is more useful.
