In the FSTs folder which is in the system folder there is an
AppleShare.FST. Make sure you have removed this. Also when you run the
installer make sure it is set to the drive that has the files on it you
want removed.
I reinstalled sys 6.0.1 and

Icon definitions can be found in two places. In icon files (File
type ICN) located in icons folder on your boot disk, and in the DeskTop file
located in the icons folder on any disk drive you have.
If you reinstalled sys 6.0.1 without erasing any files (which is the way
you should do it in most cases) the icon files in the icon folder should
be unchanged but the desktop file may have been.
If you did erase the icon files then you need to find copies of these
files and put them back in the icon folder. If you didn't then it may
have been the DeskTop file or files that were changed. To fix that just
launch each program that the icons belong to and the DeskTop file will be
rebuilt and your icons will be back.
