No, ProDOS does not do anything to the system speed (unless someone has 
modified ProDOS). If the control panel is set to slow, then that's what 
it should be. Are you by any chance using a program launcher, like 
ProSel, that allows you to set the system speed in the 
application-listing setup? If that's the case, use the ProSel editor to 
remove any parameters after the application or prefix setting.

I should have written "normal" rather than "slow" above, as that's what 
the control panel calls the 1 Mhz speed.
