You can turn off this practice altogether by unclicking the "Save
Finder information onto disk" preference
See Special menu -> Preferences

Once you've stopped Finder from doing it, if you want to, you can
replicate/improve what Finder does by doing it yourself with the help
of Interprocess Communication.
Listen for finderSaysGoodbye (see Prog Ref 6.0 pg 375+) and then work
out what all the open windows are and their size/positions - save this
info somewhere
Listen for finderSaysHello and use the info you saved to tell finder
to
open the windows and then size/position them appropriately.

BTW: I wrote a FinderExtension to emulate what Finder does for write
protected volumes (e.g. CDs)
