There's a bunch of smaller differences, as far as I know, though
admittedly I've never owned either machine, my IIgs experience is only
from using the KEGS emulator.
A ROM 3 is a bit more flexible with its slot assignments IIRC, for
example AppleTalk doesn't require reserving two slots any more. It has
some improvements in RAM-Disk handling (?), and Slot 3 is also more
usable, I think. The larger and newer ROM in the ROM 3 means that GS/OS
doesn't need to patch it as much as in the ROM 01, slightly reducing its
memory requirements and perhaps also its loading time.
On the hardware side, the ROM 3 supplies more power to the slots, so
there are less "flakieness" issues. Also it supposedly produces a
cleaner, less noisy sound signal at its audio output. I think I've heard
that it also runs a bit cooler.
On the other hand, the ROM 3 has trouble with a small number of
applications (mostly games) that work fine on the ROM 01.
