Paul,

Make sure you use Apple II Setup Disk 3.0, which contains the boot code 
for GS/OS System 6.0 & 6.0.1. The Setup Disk that comes with Appleshare 
server 3.0.x is version 2.2 (or 2.1), which is for GS/OS System 5.0.x. 
and should not be used if you install GS/OS System 6.0.x on the server.

There are two ways to find out which version of the Setup Disk you used:

1.) On the Mac, do a (command-key)-I  (or open apple-I, if you prefer) 
on the ProDOS 16 Boot Blocks file in the system folder and read the 
version. It should be 3.0

2.) Boot the IIgs off the server. When you get the "Starting up over the 
network" screen look in the top right corner. If it says v2.1 (GS/OS) or 
v2.2 (GS/OS) then your software needs to be updated. It must say v3.0 
(GS/OS).

I believe version 3.0 of the Apple II Setup Disk can be downloaded from 
the Apple Old Software Downloads site.

My best guess as to what happens is that the System 6.0.x patches to the 
IIgs Rom 1 break the startup code for Appleshare network booting. When 
you try to boot with a Rom 1 and System 6.0.x the IIgs needs a file from 
the Server at a certain point in the process and the Appletalk 
Tranaction call is not made (the IIgs usually just sits there asking for 
the Server volume to be mounted, or something to that effect). This 
doesn't happen with a Rom 3 because the Appletalk DDP packet sizes are 
larger during a Rom 3 boot so more code is downloaded with the first 
packet.

The Rom 1 uses smaller packet sizes, if I remember correctly, to keep 
the boot process from timing out in a large network environment (the 
server only has milliseconds to respond to the ATP request and if you 
have 28 students booting at the same time off of one server then packets 
are bound to be lost, causing the IIgs' to keep sending out broadcast 
packets which can itself flood the network). The code was fixed in the 
Rom 3 (Rom code itself, I think) which allows Rom 3's to boot with v2.2, 
but the Rom 1 needs the updated code to come from the server, since it 
isn't in Rom.

I am sure you can boot your Rom 1 once you verify you have v3.0 of the 
ProDOS 16 Boot Blocks.
