It sounds like you or someone else copied a regular PRODOS
file onto the root directory of your System and Install disks.
This means that the "ProDOS" file which, although the same
name, is nothing more than a detour sign under GS/OS, has
been overwritten. If this is the case, your only option is to get
another set of disks because now your disks are nothing more
than ProDOS 8 disks.
I don't know how your disks got overwritten this way, though.
Remember, although GS/OS and ProDOS 8 both have files
named PRODOS in the root directory, they are NOT the
same.
