I've experienced similar symptoms myself once or twice. My copy of the
Styleware Font Library Volume 1 disk has a subdirectory that makes System
6.0.1 choke. It's a rather large subdirectory, and System 6.0.1 can read
the first half of it with no problem, but trying to access the second half
of the subdirectory just returns complaints about damaged directories.

ProDOS 8 has no problem at all with this directory, and neither do earlier
versions of GSOS. I've examined the directory carefully by hand, and I
can't find anything even remotely wrong with it. It passes through
Salvation Deliverance with a clean bill of health.

I never did figure out what the problem was. I finally just worked around
it by using ProDOS 8 to copy all the files onto another disk, putting them
into two smaller directories instead of one big directory.
