The only way of "marking" bad sectors is having them used by a file.

Fortunately, there is the file type BAD ($01) under ProDOS
specifically for these types of problems.

It is possible to write your own utility to handle it, but it would
probably be much easier to locate an appropriate utility.  I believe
that ProSel-16 would likely have this type of program included in its
various utilities.  Can anyone confirm this?
