I'd be surprised if there's any actual difference between the AE drive
and the Apple drive, so all the mentioned issues so far are are due to
the Superdrive controller and it's quirks while handling MFM low
density disks, or differences handling high-density vs. low density
drives.

Your issues are more than likely related to the head differences
between the two drive types. Drive speed is rarely an issue on 3.5"
drives.
