Move the Shrinkit file to 5.25 disk and run the app from there.
With only one 3.5" disk, you will have to swap the disk when it
needs stuff from the boot volume, application that is running and
the file to copy from. With the app on the 5.25 volume, it is
one less thing that may be looking at the 3.5" disk. It is worth
a shot.

Not really. Extra RAM would mean that you could create the
/RAM5 disk and shove that 525K SDK file on it and then run
the Shrinkit App from the 5.25 drive so that it won't have to
swap the 3.5" disk.
