Clay,
For the most part, you are correct - flats *are not* used with
a key signature in sharps. There are exceptions, in music theory we
learn to use the rules and then we learn to break them. However, for
what you are attempting ( your program really appeals to this retired
college music teacher ) it is a safe bet to use the sharp accidental in
all sharps key signatures and flats in the flat key signatures. In the
case of the key of C ( no sharps and no flats ), the accidental used will
be determined by the chord which is employed below the melody line.
