Did you try each 3.5" drive separately (only connected drive), and
they both failed in the same way? I will assume this is what
happened.
This is certainly an odd problem.
It could still be a fault in the motherboard (some signals on the
connector are only used by 3.5" drives). If not, then both 3.5"
drives have a fault.
The non-operation of the 5.25" drive when daisy chained from the 3.5"
drive might be a side-effect of a motherboard fault, but a fault in
the 3.5" drive seems more likely in this case.

You can't connect the 5.25" drive to the SuperDrive card. You'd have
to leave it connected to the IIgs disk port. Otherwise, you should be
able to connect both 3.5" drives to the SuperDrive card (assuming they
aren't faulty).
I suggest you try both 3.5" drives on another machine, if possible.
