This is probably a stupid question, but have you tried the following...

a.  Disconnect all but the first 3.5" drive.  Does it work by itself?
YES:  Connect the 5.25" drive to it.  Do both drives work?
        YES:  Sounds like a problem with 3.5" Drive #2.

NO:  Disconnect it, and try 3.5" Drive #2.  Does it work by itself?
YES:  Connect the 5.25" drive.  Do both drives work?
        YES:  Sounds like a problem with 3.5" Drive #1.

NO:  Disconnect it and try the 5.25" drive.  Does it work by itself?
        YES:  Sounds like a problem with both 3.5" drives
NO:  Hmmm...Looks like you really do have a SmartPort problem, or a
problem with your drivers if you are using GS/OS.

The reason I suggest this is that it sounds like you might have a blown
daisy-chain chip in the #1 drive.  I'm suspicious, though, because when I
have seen that problem before, often only the first drive in the chain
would work.  Or, sometimes only the 5.25" drives would work.  The 5.25"
drives do not have the daisy chain IC in them, so if both are blown,
chances are that your 5.25 is okay, so the last test (5.25, no 3.5) would
pass.

I'm mostly shooting in the dark, but if you haven't already tried it, it
might help...

(Does anyone else remember why the Disk ][ connected to the DRIVE 1
connector of a typical Apple ][ controller on a 2-drive system often has a
DRIVE 2 sticker attached?  8-)  )
