This may be related to doing a manual installation of System 6 (and not
using the Installer).  Try renaming your System folder, booting the
Installer, installing a fresh copy of System 6, then copying over all
your extensions.  You should get the correct folder icon.

You should also check that you don't have any peculiar icons getting
in the way of Finder's pretty Apple logo icon.
