It's probably not related to Java.  I listed some performance numbers
in a thread here:

that basically says that performance has a lot to do with how well the
ProDOS driver handles the related hardware.  There's a marked
difference in the Disk ][ vs. A9M0107 Disk writing speed under ProDOS,
for example.
