Since use of the 5.25 disks and the HD is usually exclusive, I go into the control panel to change the slot assignment whenever i need to boot a 5.25" disk. It has not been an issue for my purposes.
If you need oth online, consider using slot4 for your HD if you Have a Rom3 or slots 1 or 2 for your focus if you are not using either of those ports.
