These disks are Copy-Protected modified DOS 3.3 Boot/Loader disks.
Publishers did this on the game disks to "prevent" copying.

I assumed using the old unidisk controller card would fix this problem.

The IIgs looks exactly like a IIe to all games prior to 86. The exception is obviously the floppy drive controller. If you are running form a floppy drive controller in slot 6 and it still doesn't run, then there is some protection that is doing a rom check or a slot scan for a cracking card or some other such 'feature' that inhibits it from starting up. Have you considered making copies of the software and disabling these features? (Deprotecting)
