Having one or more power voltages missing while others are present *can* cause damage, but if the system is still functional, it's safe to say that it didn't. The most dangerous situation for an Apple II is to have +12v present without the +5v, since there are paths for the +12v to raise the +5v bus above 5 volts--but this is unlikely, since the +5 bus is pretty heavily loaded. It sounds like you had the opposite situation, with all voltages present *except* +12, which is relatively benign in an Apple II.
